Q: Why does the enemy Logan who uses his ability to attack and kill my Molton Destroyer take 2 damage?

A: One damage is taken when he damages him with his weapon. The second damage is taken when his ability then deals the additional damage needed to kill Molten.

However, if Logan with a 2 attack weapon that has already been buffed by his ability, attacks a previously damaged Molten with only 2 HP, then he should only take 1 damage overall because the initial hit would already have killed him.

Danae is correct. When Logan attacks Molten Destroyer and the attack itself odes not do lethal damage, his hero ability applies the lethal damage as a separate effect. Since Molten Destroyer is damaged by two separate effects, it is triggered twice.
